Interval Bio's Allegro Probefilter is software that operates on aligned reads, both single- and paired-end, marking bases in probe regions as "soft-clipped," which causes genotype/variant callers downstream to ignore these bases. The probefilter software is available as a single downloadable executable. It is primarily intended to run on Linux, but it is possible to use the tool on MacOS or Windows if necessary. The probefilter is beta software, and is still under active development. Note that if Interval Bio is handling your data processing, it is not necessary to use this probefilter tool separately; it is already incorporated into our processes as necessary.
